If I inject into HL2 or run another process say, a hack. Hide those processes i.e hack.exe or hl2.exe using a rootkit, how will vac 2 work if it cant scan hl2.exe since its hidden by a rootkit? Will it assume that client has dropped connection?

Nope. It scans processes running aswell. Thats why Anti-Recoils, Universal Crosshairs, stuff that dont hook the game get detected.
But Valve Aimbot v4 is still secure.

Stop spreading false information. Universal Crosshairs and other programmes that dont inject a DLL into the game won't get you banned.

I should agree with you pro-hax since I've used multiple universtal crosshair's, and I usually use one even when I don't cheat. But there have been a few reports of people being banned after using them, namely RedDot. But I still have to agree with belink as VAC2 does scan processes, whether or not it use's the information it finds to ban people, I do not know. I proof, but unfortunately I can't share it at this time.

Make a simple win32 programme that doesnt do anything but just runs in the background, call it any name you want e.g. cheat and you won't get VAC banned.

That doesn't prove anything whatsoever pro-hax. If the program could be used as a cheat, then if Valve wanted to it wouldn't be hard to detect it.

Im just saying VAC does not scan for process, it only scans for modules (DLL's).

Don't believe everything you hear. VAC2 doesn't only have one way of detection.
